If I have modified the Stock CA18DET AFM can I compensate for this in the niztune software and if so how?

How have you modified the AFM?
You can change the VQ map for voltage/load calibration and/or the Injection Multiplier (K constant) for increased total flow changes

Sorry got carried away with the dremel tool.

The vqmap is the total load % vs voltage (0-5) that is calibrated by Nissan for each AFM. This may need changing but I would start with the injection mulitplier first
The K constant would be increased by the % of extra airflow you have introduced to the AFM
