Ok I was seriously considering swapping to the Tomei ReyTec system. Very similar to Nistune, but switches to map sensor via wiring into the MAF plug and also can adjust AFR from a single wideband AF gauge output rather than 2 oem o2 sensors. It also disable's knock feedback so you can get rid of the knock sensors.
Are these options possible in Nistune?
Because instead of spending another 800.00 for Nismo MAFs and 400each if they need to be replaced, I can get rid off all that clutter and simplify the engine bay setup. Since the factory o2 sensors aren't needed I can install EGT sensors in each bank and get a nice reading off the dump pipes.
AFM, O2, knock delete possible?

Re: AFM, O2, knock delete possible?
I can delete the knock feedback from the code potentially but you can also stub the knock sensor inputs using 470K ohm resistors which is easier from this end
MAP sensing is a different thing. The Tomei Reytech completely rewrote the ECU code to use MAP sensing and this is not possible at this stage due to the amount of time using Nistune
We are looking into a complete HPX2 MAF insert solution for nistune which are more reliable than the current style AFMs and these can be installed as blow through

MAP conversion can be done, but as Matt writes, it is a lot of work and involves rewriting the code.
Also type 2 ECU's don't have enough memory to do this properly. (especially if you'd want to include some kind of selflearning/tune/correction function)
There are good aftermarket solutions available if you want to convert to MAP.
I have been using this one on a few cars and it works very good, is very flexible and has a good MAF to MAP autolearn/converter function:

it also has a lot of other functions and can be used to control boost, traction control and as a multi switcher (for eg. water/ethanol injection, nitrous, fans, etc.)
another one I had good results with, but their MAF to MAP autolearn/converter function is near worthless.
Also they can be expensive (unless you find a used one):
http://www.mapecu.com
there are a couple of other converters around, but I only have experience with these 2
Both systems are (semi-)piggyback and work together with the standard (nistuned) ECU
